IMHO, I would flag all non-core races, professions, weapons, etc. so that the user knows that they should be considered carefully - and need GM approval to use. Some GMs like a more 'epic' level world with high-magic and high powered PCs. Others don't. Flagging these things lets the GM decide if he wants to include them in the campaign. And it makes it easy to specify to his or her players weather or not he wants to use them - a campaign can be created to allow flagged things or not allow them.
